Alejandro Garnacho opened the scoring with a sublime solo goal, before Bernardo Silva levelled in the dying minutes.
Jadon Sancho and Johnny Evans missed their kicks as City won 7-6 during the shoot-out.
United will now prepare for next Friday’s Premier League opener against Fulham at Old Trafford.
Pep Guardiola’s men begin their title defence at Chelsea on Sunday.
